Shire were unlucky not to take the lead after 55 minutes when Shaun McAuley cracked in a volley that was saved by John Martin.
After 64 minutes, Cowdenbeath hit the front after Shire goalkeeper Jim Butter brought down Tom King inside the penalty area.
Mark Bradley scored with ease from the resulting penalty kick.
Six minutes later the visitors wrapped up all three points when David White prodded home a cross from King.
